Is there a way of setting a discount for categories instead of going through each individual item which would take a long time to do as i have around 1100 items.

If you are comfortable using Excel, export the products, add the discount%, and import them back in.

I found this earlier thread about importing and exporting.  This is exactly what I want to do to add a few discount levels for all my items.

I'm comfortable with using Excel for it and all that.  What I wonder, though, is how it might affect quantities.

If I understand right, if I export the entire inventory list, the quantities listed in the program will not change, right?

When I'm done editing and want to import them, do I need to zero out all quantities before I import?  Would it effectively double my inventory counts if I don't?

Yes.  You'll want to zero the inventory quantities.
